The Native version of Spec Ops: The Line doesn't save Graphical Option Settings. Just use Windows version via Proton instead of Native Linux Build.
Fixed by Proton.
Shame this game gets delisted. Since this was one of the best game I've ever played in my life. The story is not as good as The Talos Principle 2's, but absolutely fantastic game that lives rent free in my head.

Игра отлично работает через Proton, играть в нативную версию НЕ рекомендую из-за просадок FPS и проблем с мышью после ALT+TAB. Прошёл первую половину игры в нативной версии и перевёл её на Proton, из-за общей нестабильной работы. Сохранения спокойно подтянулись и я смог закончить прохождение.

I've completed the game's campaign without issues using Proton 8.0-5
The game has a bug in chapter 10 (part 2) for frame rates higher than 60 (you can't beat a helicopter). It's not Proton's related though. I capped the frame rate using DXVK_FRAME_RATE="60" just to finish this specific level.

The FPS drops from 100 to 15, absolutely randomly. The native version is unplayable.

TDP - 7
Played at 60fps and TDP 7. If you use PowerTools, below are my settings, with which I passed the game: CPU max - 1600MHz, GPU max - 800MHz, PPT(W) - 14, Governor - Performance.
Works perfect with Proton Experimental. Native version works too but have a little bit of stuttering

I played though chapter one with zero issues once manually setting graphics and forcing proton 8.04
Dialogue subtitles are quite small
No audio until forcing proton to 8.04
Crashes on quit
No audio without adjusting proton version

Game runs OOTB with Proton
I'm using a 34" monitor and i couldn't make the game use the entire space of it.
Some stuttering during intense Gameplay
Game runs better with Proton in my opinion even though it's a native Linux game.

Resolution was not detected automatically.
Changing the option to invert look axis in the control menu seemed to do nothing.

Native works flawlessly. If you have dual monitors use the launch option I used but set it to your monitors native resolution.

The game almost runs out of the box. Had to force compatibility with the latest Proton 8. Runs stable at 60fps Battery Life was 2.5-3 hours

The game is running without issue if you make sure to run it with Proton (any recent version of Proton, I just used the latest Proton 7.0-3) in the game compatibility option. By default the game is running a native Linux version, but it's not working as intended, Proton is mandatory.
Very minor framerate hitches
Nobody was playing at 5PM EST, but was able to join an empty server with no issues
Linux version is allegedly poorer due to being outdated; having no native controller support also doesn't help - ran very well at very high, max settings.
Force proton and you're good to go.
The sensitivity seemed tied to the FPS. Hard to say if that's the game or not. Haven't noticed similar behaviour in other games so far.
Installation broke, so I had to reinstall. But after that the game finally worked with regular proton (had to use GE before). Seems to run much smoother as well now compared to a few months ago with GE!

Native linux version does not recognize steam deck's controller. Forcing proton version solved this issue.
Native version has a lot of shuttering. Switch to proton to solve it completly.

Just set the right resolution in-game options
The only real issue encountered so far were the frequent freezes and stutters when the game is loading, which can be annoying.
Game did not launch with proton no matter which version (7.0-2, 6.8-3, 5.13-6) so I had to resort to the native version.
Mouse clicks did not work in the main/pause menus. Plugging in a controller seems to fix this issue (not tried repeatedly).
The game seems to freeze for a few seconds when it's loading in-game. It happens rather frequently and can get annoying.
Game doesn't launch with proton. Native version seems to have performance issues (even though my hardware can handle the game with ease at max settings).

Spec Ops: The Line runs great with 60fps on my Steam Deck. One issue I had was that it installs the native Linux version by default. But there was no gamepad detected, I could only control by mouse/keyboard. Then I switched to the emulated Windows-version of the game (by forcing the game to run with Proton) and full gamepad support was there.
Native did not function, but proton did and boy did it do a good job
Mouse cursor was fairly sensitive. Resolved this by reducing the DPI on my mouse.
I played this with proton 7.0-1. I should note that this was originally played with proton experimental. That resulted in the game freezing every 40 minutes or so. I had to force close the game once that happened. Only minor stutters once every several minutes on 7.0-1. The game did not launch without the use of proton.
Mouse sensitivity was way too high even on the lowest settings. Had to decrypt ini files by using a Windows binary from PCGamingWiki through Wine in order to lower the sensitivity. Also changed some other settings like FPS limit.
Way too high mouse sensitivity and some kind of "dead zone". The issue also seems to exist on Windows. Fixable through modifying encrypted ini files, see PCGamingWiki for details. Wine runs the decrypting program fine.
The game sometimes stutters for a moment.
The native version crashes with segmentation fault on startup. The Windows version through Proton just works.

When launching the game I was still staring at a screen showing Steam, had to Alt+Tab into the game. Happened every launch, but not too big of a deal.
I had some issues with the native version, such as the game having trouble launching, freezing at launch, crashed a couple of times, and I had some stuttering when I would transition from cutscene to game, but when I could actually get into game the performance was actually good.
When I switched to Proton Experimental all my problems went away, game started immediately, had none of those stutters, performance was just as good, and my game only crashed once. So if you have any issues like I did, then switching to proton may get rid of em.
Works with Proton Experimental better than Native
Native ran horribly, definite slowdown, it was a distinctly strange type of slowdown I've never experienced before. Natively, the game ran at 5 FPS regardless of settings unless I spammed some sort of input, then the game would run "smoother" at upwards of 40-something FPS. This was even true for splash screen logos like the Unreal Engine animation.
With Proton Experimental I can max out the game and get over 60 FPS, no problem at all. It did take installing, forcing Proton to run, launching, waiting for the game to never launch (it said launching, then it had the "STOP" button, implying the game was launched even though htop didn't show me a Spec Ops process) and then rebooting for it to finally work as expected.
Shame the Native build is unplayably and so strangely bugged, but at least Proton saved the day with absolutely flawless performance.
