Seems to run a little better than native with default settings (not using OpenGL), and is required to run TruckersMP.
When below native fullscreen resolution, screen would shrink to set resolution in bottom-left corner and leave artifacts in remainder of screen. Scaling works fine.
I wasn't able to get Proton 5.13-1 to work, and haven't tried GE proton versions. I set PROTON_USE_GALLIUM_NINE=1 in launch options.

Vanilla play is perfectly good; modded is relatively simple to get working although not perfect

Fullscreen will not keep the mouse inside if you have multiple monitors. Fullscreen Window and standard Window mode will.
Have not played much (particularly modded), but I have had no issues.
Be sure to force the use of Proton when installing; you may end up installing the outdated native build if you don't.

When using DX12, game would sooner or later crash the system (something regarding GPU, could not find a fix; use DX11 with graphical degredation warning noted above)
Origin is a known pain to work with, can sometimes require killing and launching multiple times in order for the game itself to launch.
It's possible I need to either update my system or do some additional tinkering to fix my issues.

Water has flickering reflections; can be distracting in water heavy levels such as Drudge. May be present in native.
There were some infrequent and short stutters while playing, which I'm not sure if is a Proton or game problem; otherwise very smooth.
If you're willing to put the extra effort in using protontricks it is about as playable as it can be.

Native apparently works well enough for others, but I've been experiencing an error which I got fed up with and made me try out this. It also seems to have less bugs (like no double-names in text chat).

Fullscreen would be always prioritized; you can alt-tab, but you will only see Payday 2. You can minimize it however without issue.
Extremely sensitive input by default, had to turn in-game sensitivity very low, and menus are a transition to use.
Typically locks up within 0-2 hours; most commonly when joining a lobby.
The crashes are possible to point at modding, and PD2 is known for its poor stability last I played on Windows.
Perfect out-of-box experience.
Half Rate Shading
Had one instance of audio completing breaking after putting my deck to sleep and rewaking it; otherwise fine
I did have some frame-pacing issues on my Steam Deck, but they haven't reoccurred since SteamOS 3.5.

Noticed geometry stretching after some time playing
Can't confirm how much of the performance is just from Squad vs from Proton, but you will experience framerate loss as you go through sessions and need to restart.
After the EAC workaround, multiplayer worked as expected.
I enjoy the game, but I am pretty adept at working with low framerates in games like this; so I can't give a confident verdict on what the average person would actually feel for it

Some animated dye textures display the entire sheet over the character. Steam overlay is unusable.
Launch options would fix an issue with the splash screen; seems to no longer be necessary.

Returning to the game while in fullscreen occasionally causes blacked-out window. Switching again fixes the issue.
The "Cyber Grind" editor window (cgef) is completely blacked-out.
