Doesn't launch
Installing components Jenshae mentioned didn't help. I think that guide is obsolete.
Tried several versions of Proton, including GE and Experimental, and none of them worked
Some versions technically made the game launch, but crashed within a millisecond after the loading screen showed up.
Terrible performance, audio issues and mouse lag, depending on which version of Proton you're using.

On Proton 5.0-10 some audio effects are missing. On some other versions the audio is crackling.
Because mouse input is tied to the FPS, the worse the game performed, the laggier the mouse was.
The game should run perfectly on max settings, I get FPS dips to single digits unless I use Proton 5.0-10
Experienced one crash at the end of a loading screen. Also some Proton versions just wouldn't launch.
Proton 5.0-10 was the only version that helped solve the FPS problem. I still couldn't get it to perform at a high FPS on max settings, but at least it is stable and consistent. With medium settings quite playable. However, on this version of Proton some audio is missing, in particular sounds of the shots.
Black screen on the menu
It starts, I can see the initial content warning and the GoldSource logo, but then when the menu opens, I get a black screen. I can still hear the sounds when hovering mouse cursor over menu options. I tried running it Fullscreen and Windowed, in various resolutions, with and without the "2D Menu" checked. Nothing helps.
Adding launch commands and "protontricks 17300 -q d3dcompiler_43" initially did not help. In fact not sure if protontricks worked as it showed some errors. Then I downloaded 64Bit binaries and it started giving off an error, something along the lines of "unable to launch application". Only after I changed from Proton 5.0-7 to Proton 4.11-13 the game finally launched. The performance is great! I get up to 80 FPS on 720p with anti-aliasing and the lowest settings, which is better than some other games that came out the same year.
As mentioned before, not sure if protontricks actually worked, so it might not be essential.
Was running in a window, and there was no option to change it to full-screen in the settings.
Considering the game's age, it should be running at 60 FPS, but it was averaging around 40, and even then it was slightly stuttery. Changing graphical settings did not affect the FPS at all.
As mentioned in previous reports, it crashes at a specific point in Chapter 2, ironically named "Crash Site"
Correction to my previous report: Turns out a simple Alt+Enter keyboard shorcut fixes the fullscreen problem, at least on Cinnamon.
I tried download a save file and playing through the rest of the game. Basically, the game crashes only in ground combat scenarios, and I think only when there are a lot of enemies. I played through a few smaller ground fights and a few air fights, and it was fine. But whenever there's a large ground fight, the game crashed.
Several newer versions of Proton and GE-Proton yielded an error. Switched to 3.7-8 and it works perfectly.
Constant minimizing issue
Never had this on other computers/distros. Whenever I launched the game, it would minimize, and any attempt at restoring the window would result in it minimizing again. The game was playing, but I couldn't open the window. Right-clicking it on the panel and pressing "restore" opened it kinda, but it was all black screen. The issue was present regardless of the renderer.
What helped: I downloaded the DeusExe launcher and in the settings selected "Borderless Windowed" mode. Only this mode solved the issue.
Runs like a charm out of the box, no tinkering was needed.
I recommend using the lowest resolution, otherwise the UI becomes very small.

The game is quite playable, except for the not ideal performance.
For some reason can't get my game to run at stable 60 FPS even though my computer is 2 months old, while this game came out in 2005. One of the options, FSAA can reduce FPS in half. But that's not an essential option. What is essential is effects, which cause about 10-15 drop of FPS, unless I set them on minimum. On minimum fire from your guns appears only occasionally and shots leave no marks on the walls and no particles drop. I was able to get unstable 45 FPS with medium effects, but this is not ideal for this type of game.
As some reported here: application load error
In addition to GE-Proton7-53, I tried Proton 4.11-13 which simply tries to run and stops with no errors, and Proton Experimental which seems infinitely stuck in the "Preparing to launch Far Cry" window.
I first tried running it with the latest GE Proton, and it wasn't working (I remembered it had worked perfect in the past). I tried switching to Proton Experimental and a few other versions. Each time it was giving me the "couldn't initialize graphics" error. But switching to 6.3-8 helped. The game now runs flawlessly.
Tried setting PandoraEngine.ini to read-only as indicated in the guide below. Either I did something wrong or it didn't help.

On some versions of Proton the game doesn't launch at all
It would've been okay if the saves worked. Without them I cannot see a way of completing the game, unless you never die once.
As said in other reports, install mfc42 or it won't launch
After Alt-tabbing a few times, upon it restoration it would no longer be full-screen
The game seemingly saves (I found the generated save files in the folder), but it doesn't see the saves. Pressing F9 for quick load does nothing, and the "load game" button is always greyed out in the menu.
Only on the first launch it worked.
First launch went perfect out of the box. I played for like 30 minutes and quit. Ever since then I haven't been able to even launch the game. It goes directly into the black screen and the only way for me to kill it is to go to tty and use htop.
Since my last report (when I reported getting black screen on launch), I tinkered a bit with the config files (in /steamapps/compatdata/47790/pfx/), turning off Motion Blur and bSmoothFrameRate, as well as changing the resolution to 1280x720 and the game launched again! I'm not sure which one of these solved the issue, but I think it was the resolution as I saw someone on Steam forums complain about the same issue, which is probably not exclusive to Linux.

When launching with default Proton I kept getting a General Protection Fault error. Spent hours trying to solve it, before switching to GE-Proton7-20 and it suddenly worked like a charm.
The moha_setup file needs to be renamed as many have pointed out, but that also means you can't change almost any graphical settings without going into the .ini files in the game's directory.
Basically unplayable because of mouse issues
Mouse buttons don't work (movement does). Tried laptop's touchpad, same thing. So this is definitely not a hardware issue.
The alternative for the left-click is Enter, but I couldn't figure out the alternative for the right click (if it exists at all). There are no settings in the game either.

Some graphical issues, but other than that the game runs well
By default the textures are extremely blurry, and there's this weird issue that makes everything look like the game is running in a 8-bit RGB color mode.
As described in other reports, you have to use the modified Quake4Config.cfg. One thing to note here: DO NOT CHANGE GRAPHICAL SETTINGS after you put the modified cfg in your folder. I kept changing some stuff, and it was not fixing the blurry textures. My computer is pretty low-spec, so I didn't wanna use Ultra settings. You can change the resolution and the brightness, but the rest of the graphical settings should be left alone. Unfortunately, it means that for people with weaker computers, you have to choose between sharp textures and good performance. There's no in-between.
Subpar performance, but playable
The performance was subpar. It's playable, but the FPS kept diving. Strangely, it caused stutters even at 30+. Changing graphical settings didn't really help. My computer is rather old, but it should have no problems running an Unreal 3 game from 2008. I have run other Unreal 3 games with no issues, even those released 2+ years after this.
Music does not work by default.
Every time you start the game you have to enable 3D acceleration, otherwise the graphics will be all messed up. In addition, the menu will become black screen after you start the actual game. On newer versions of Proton the menu is always black screen, making it impossible to even start the game.
When in menu, the game does not minimize by default.
If you install OpenJKDF2 and select a newer Proton (e.g. Experimental) it fixes ALL of the aforementioned problems and adds plenty of quality of life improvements.
Stuck at "running install script"
Tried changing Proton version and downloading the xlive files. No change.
Couldn't get past the launcher
I installed the components several people has mentioned, but when I try to launch the game, it only opens the launcher with no buttons on it, a plain image. I also tried switching to Proton 4.11-13, but that made it worse, as now even the launcher would not launch, instead giving a "send report" error.
The game runs almost perfectly, only one console command needed.
Many objects would be visible through the walls and appear closer than they are. The solution Architector #4 proposed works perfectly!
Indeed doesn't launch. Weird that Second Encounter HD works perfectly
As everybody else have mentioned, it doesn't even launch. It does work on crack, however not perfectly.
I'm not sure if the issue is with my pc specifically, but the display settings don't show correctly and I can't change anything in them. All the other settings work flawlessly, but when I open "display", it doesn't list the parametres, only their values. What I mean is, for example I see the "low/medium/high", but I don't see what parameter this refers to. What I assume is the FOV slider overlaps with the Brightness slider. The "Apply" button is also missing. And the resolution is stated as "undefined" and is unchangeable.
Runs perfectly out of the box, no tinkering
Last time I tried it, which was like 3 years ago, you needed a cracked EXE, and even then there were some minor issues. Now that's no longer the case, the game runs perfectly.
The process launches in the background and Steam says it's running, but the game itself is not running.
Either heavy visual artifacts or terrible performance
When run on either Proton Experimental or 5.13-6, the FPS was alright, but the game visually turned into an incomprehensible mess, where just moving your mouse would cause all the models and textures to spazz out. You could occasionally make out an object or an enemy, but it's completely unplayable.
When run with Proton 4.2-9 the game ran without visual glitches, but now the FPS would constantly jump between 1 and ~25.
Out of the three versions of Proton tried, one gave terrible performance, and the other two introduced heavy visual artifacts, making the game unplayable.
