swapped a and b button
used community layout that maps controles to keyboard
Most of the recent protons will be playable although it will depend on your tolerance to stuttering, it's certainly not as bad as it was but it's still pretty noticable. As soon as you plug it into an external monitor it goes straight back to being as shit as it was. I honestly have no idea how to explain the behavior maybe it doesn't like 120htz monitors or TVs.
I have been through about 20 different protons and tried all manner of vsync, power controle options.
The best one I have found is to use GE-Proton8-32 with the use of Powertools to set smt off and use 3 threads. You'll get a few minor spikes entering areas but it seems to smooth out fairly quickly. And it seems to work with both handheld and docked.(make sure your using a resolution setting with 60htz) Only caveat is that GE-Proton8-32 breaks controller support but a work around is to map it to keyboard controls (there's a community made one called Chrono Speedruns, might have to "Show all layouts" as it's listed as a duelsense layout).

constant stutter

game does not start and crashes steam
I also tried proton experimental, the square enix start screen is shown and after it the game and steam crashed

Some cutscenes were stuttering at the start. They fixed themselves after a couple seconds.
No issues doing a full playthrough. Keyboard only needed for character name entry.

The game works out of the box, including the cinematics. I didn't have to tinker with anything.
Screen tearing during cinematics
There's some screen tearing during cutscenes, but I haven't noticed any other issues.
Bottom part of the screen cut off but was still playable

Classic JRPG, Works Well
It should be mentioned, the opening movie (the one showing the photo frame) works fine on my system, no need to get around or skip it. This might be because I have installed non-free and third-party video and audio codecs however, such as h264 and whatnot.

Worked well after choosing Proton version. Opening video played just fine. Gave good impressions up to now.
With no Proton version selection, game froze at the opening video.
With current Proton Experimental, almost the same thing happened.
After switching to Proton 7.0-6 (like another Debian user reported here), the game opened just fine, and I noticed no problems.

Freezes during opening cinematic
AMD_VULKAN_ICD=RADV %command%
I tried the latest GE-version, 9.0-1, 8.0-5, 7.0-6 and 6.3-8 in all cases the game completely freezes at the openening cinematic. Trying to skip it also freezes the game.

I had one crash when one of the video cutscenes attempted to play. The screen went black and the cutscene audio ran for a bit. Afterwards the game was frozen on a black screen and I had to restart from my last save. After reloading and getting to the cutscene again it ran normally.
In my experience it worked flawlessly with no tweaks needed

With default Proton version or with 8.0-5, the opening movie didn't display (just got a black screen I had to skip past). With 7.0-6, that issue seems fixed.

Crashed using default Proton version, changed to Proton 8.0-5 and issues were solved.
Default proton version crashes at title screen

Full playthrough with no major issues
3 crashes in > 30 hours, all right before different FMV cutscenes. The scene would play normally after resuming the game, and the autosave feature meant I only ever lost at most a minute of progress; so it was only a minor inconvenience.

It wasn't working very nicely on the Steam Deck before, notably the videos didn't load and music sometimes outta place. But now it is working perfectly so far!

Everything seemed perfect when i started playing and i've had no trouble at all.

On the current version of proton, it works great. Haven't encountered any crashing or bugs so far. Perfect game for Steam Deck!

Perpetually stuck on "launching"
Tried multiple proton versions and multiple launch options that other users recommended
After trying to start the game, the Visual C++ installer was run, as is the case on windows, and that seemed to have concluded fine, but after that the wine prefix was idle and seemed to never try to actually start the game. Using PROTON_LOG=1, no log was created.

gamemoderun %command%
I had the same issue with the intro movie getting stuck (even though I heard audio). Wasn't able to reach the main menu and start playing.
What worked for me, after reading the other comments, was the launch option:
gamemoderun %command%
I also switched to Proton 8.0.
Happy gaming, Chrono Trigger is a timeless masterpiece!

Besides the random graphical glitches, the game is fully playable without any problems.
After some minutes playing, some graphical glitches appear randomly (Invisible enemies, invisible team in the map, misplaced sprites, and others). If you play try to play the game with those glitches, it will eventually crash.
To get rid of the glitches it is necessary to restart the game, not a big deal, fully enjoyable. I didn't try using the dedicated NVIDIA GPU of my laptop because I don't want to drain my battery for a 2D game that can be run on almost any system now. Intel with Wayland and KDE Plasma was used here.

Works perfectly
Using Proton 8.0-4, videos play well, no graphical nor audio glitches. Played 4 hours straight and I didn't experience any bugs. 10/10. I am aware that this game has graphical glitches but this doesn't appear to be the case in NVIDIA GPUs I guess.

Freezes on opening start screen. Unable to reach main menu.
I checked to see if I could disable the steam overlay but it was already disabled in the settings. Proton-GE didn't help either.

You need to manually summon the keyboard to change names, but that's it.

The game would freeze on start-up during the movie cutscene (before the main menu). Only way to close out would be to force quit.
Workaround to the freeze during the opening movie: disable steam overlay.

The game just works, no tweaking needed. The only problem was with the audio after resuming the game sometimes.
Sometimes after resuming the game
The battery life is great with this game. runs excellently

Audio distortion with Bose NC700 BT headphones with the pling sound when changing menu items. Change from AAC to SBC-XQ codec in Desktop Mode's audio settings fixed it. Only ever happened with this game.
Changing names requires manually opening the keyboard and then press the enter key when you're done.
Cut scenes are prone to crashing on regular Proton, less so with Proton-GE. Just skip them. They don't contain anything useful anyway because the SNES original didn't have any and the story comes accross just fine without them.

Game ran perfectly in windowed and fullscreen modes. No issues whatsoever.

Playable despite occasionally glitching or crashing
The game occasionally presents a variety of graphical glitches, the ones i experienced are described below:
- Cutscenes display an RBG scale instead of rendering normally
- Textures go black
- UI elements turn transparent
- UI elements show up where they shouldn't
- Character sprites disappear
Occasional stutters while running around
- May occasionally crash
- May hang during cutscenes
- May crash when the game is presenting graphical glitches or during scripted events

Runs Great
Cutscenes don't render, they display an RGB scale instead
I was experimenting with other proton versions, the game hanged in the cutscene before the fight with Magus, i lost my progress completely.
Occasional stutters while running around
A really enjoyable experience on Linux
Steam Overlay did not work at all. Shif + Tab would freeze the game.
I was not able to use Steam Overlay during my playthrough, but that was the only significant problem.

minor tearing during movie sequences
Using latest version of Proton GE works great. Previously I had issues with movie sequences freezing the game. Also works with Xbox 360 or Google Stadia controller.
moving diagonally slows it a LITTLE bit
I tried to change my name in screen, but the screen didnt recognize inputs, so i couldnt progress or hit the nbext button. Maybe i did it wrong, i dont know.
Stuttering must have been fixed in a patch because it seemed 100% great to me! I havent put hours into game though, so maybe it occurs later into story?
Turn screen tearing on in latest beta update
The game has a periodic stutter normally but with the latest update if you turn on the screen tearing feature the game will no longer stutter it operates 100% perfectly with no issues now.
Changed left joystick to operate as a 4 directional pad
Using Power Tools with this game is absolutely mandatory. Chrono Trigger doesn't seem to do multithreading well, setting the system to 3 cores will clear up the stutter issue.
The stutter is real. By reducing the framerate, the stutters were less impactful, but still present throughout the game.
DXVK_ASYNC=1 %command%
Set keyboard Enter key to one of the back grip buttons
Framerate Limit 30, Refresh Rate 60, Half Rate Shading enabled, TDP Limit enabled (9 watts)
After setting a custom name for a character, the input would be stuck on the text entry, and the virtual keyboard enter key wouldn't complete, nor would virtual or actual mouse input move past text entry until I mapped the Enter key to a back grip button and used that.
FMVs work in full with proton-GE! That stutter is really painful though. By reducing the framerate, and setting other resource limiters, the stutter was less noticeable for awhile (resuming play from suspend mode apparently made the stutter much worse). The game is fully completeable (at least through the first ending and into New Game+) but that stutter seriously impedes the enjoyment. I tried using DXVK_ASYNC hoping that would make a difference, but I didn't notice any improvements.
__GL_THREADED_OPTIMIZATIONS=0 %command%
The game stutters every 2 seconds, although this appears to be the case on windows as well
If you have __GL_THREADED_OPTIMIZATIONS on, the game fails to start up. The FMVs also do not work without GE Proton.
PROTON_USE_WINED3D=1 %command%
Game was displayed beyond screen limits in fullscreen
Constant lags every 2 seconds
There's no way to say whether this is a Proton problem or with Square Enix traditionally bad port. FMV playback was fixable, however lag seemingly isn't.
