I have done as jamesmcm03 suggested, which is (litteraly copied from their review)
Install corefonts and gdiplus with protontricks:
protontricks 1154840 -q corefonts gdiplus
Disable Direct2D GPU shader Scale effect in ~/.steam/steam/steamapps/common/Shadow Empire/direct2d.txt by setting true to false on both lines.

Followed other user on ProtonDB for fixes: " Install corefonts and gdiplus with protontricks: protontricks 1154840 -q corefonts gdiplus Disable Direct2D GPU shader Scale effect in ~/.steam/steam/steamapps/common/Shadow Empire/direct2d.txt by setting true to false on both lines. Lower screen resolution instead of using built-in game UI scaling "
Font fix does not fix the game well compared to windows. Esp in main menu but even general game is much more difficult to read.
Game is very gittery, actions take a few seconds to register. Turns take very long.

Install corefonts and gdiplus with protontricks:
protontricks 1154840 -q corefonts gdiplus
Disable Direct2D GPU shader Scale effect in ~/.steam/steam/steamapps/common/Shadow Empire/direct2d.txt by setting true to false on both lines.
Lower screen resolution instead of using built-in game UI scaling
Pop-up screens for file select, colour select, renaming, etc. appear as separate windows which interferes with full-screen in i3
You must disable the UI scaling in-game or it will be incredibly slow since WINE does not support the d2d1 Scale effect at the moment
At the moment WINE does not support the Direct2D GPU shader Scale built-in effect - in order for UI scaling to be performant this will need to be implemented in d2d1/effect.c like a Custom Effect implementing ID2D1EffectImpl, with the shader itself written in HLSL
Hopefully this can be done in the future, in case the game uses more d2d1 hardware accelerated effects.

protontricks 1154840 -q corefonts gdiplus set true to false in ~/.steam/steam/steamapps/common/Shadow Empire/direct2d.txt
Has issues with tiled WM (i3) where the pop-up windows make the game shrink to a small floating window - forcing fullscreen again fixes it
The UI renders extremely slowly (20 FPS or lower) and keypresses buffer slowly too
Maybe this could be improved with the Direct2D hardware acceleration support - this would require finishing the implementation of at least the Scale built-in d2d1 effect in WINE to allow the scaling to be done on the GPU with an HLSL shader via Direct2D.
But it still seems strange that the UI rendering is so slow in general, since I have a very fast CPU.

gdiplus and corefonts
There are several reports with steps to get this running in Proton, specifically from user CasiPeruano. Converting those steps to the Steam Deck was relatively easy, with the only change being how Protontricks is run. Instead of protontricks 1154840 -q corefonts gdiplus
it is flatpak run com.github.Matoking.protontricks 1154840 -q corefonts gdiplus
from the command line.
It took a bit to start up the first time, afterwards it starts up more normally.
I used Proton 8.0-2. Per other posts, I had to:
Go to the game files (Properties -> Local Files -> Browse) and edit direct2d.txt, setting both lines to false.
Go to "$STEAM_ROOT/Steam/steamapps/compatdata/1154840/pfx/dosdevices/c:/windows" and rm system32/gdiplus.dll syswow64/gdiplus.dll
.
Then install protontricks (which required winetricks) and run protontricks 1154840 -q corefonts gdiplus
.
The game feels like it's rendering a bit slower (probably due to not using D2D?) but is perfectly playable.
Game stop running so I edited both line to "false" in direct2d.txt as adviced on this thread and everything ran Ok. I also did protontricks
corefonts gdiplus
i did: "protontricks 1154840 -q corefonts gdiplus" and edited direct2d.txt in core game files setting both line to "false" instead of "true"
Ok if you really want
It is a while I don't play. But after sometime play it get very slow, restating both steam client and shadow empire fix for a while.
Runs ok, bit slow some times
Works ok after applying protontricks gdiplus and corefonts. Read other posts in this tread.
protontricks gdiplus & protontricks corefonts

Applied the gdiplus and corefonts protontricks as advised.
Some texts still look a bit quirky.

to fix the fonts had to do the gdiplus and corefonts protontricks others describe (even with proton experimental)
After the fixes only issue I found was missing subscript numbers in the atmosphere composition screen; hardly relevant, and think they're all 2s anyway.

Similar to windows. Alt-Tabbing has not caused any issues. Fix fonts using the mentioned proton tricks.
Goto "$steam/steam/steamapps/compatdata/1154840/pfx/dosdevices/c:/windows/" and delete gdiplus.dll from system32 and syswow64. Then run the following protontricks.
"protontricks 1154840 gdiplus" and
"protontricks 1154840 corefonts"
After that fonts should be fine and not spill out of their boxes.
To fix some fonts, go to the game's prefix C drive ( $steam/Steam/steamapps/compatdata/1154840/dosdevices/c:/windows/ ) There delete both the gdiplus.dll in system32 and syswow64 folders.
After that: protontricks 1154840 gdiplus should run. Now fonts should be fine
Runs fine out of the gate via Proton. Have not noticed any performance issues when compared to Windows
Note that game may get slow as saves go on - this problem is present in Windows native copy of game as well due to intense processing load in late game
The game runs fine, but a bit slow.
The text is too large or too blocky. Looks like the wrong font is loaded.
Menu's are slow.

Works Great w/ Proton Experimental
Proton Experimental worked flawlessly for me w/o having to do anything with Protontweaks.
Red Herrings in Other Posts
Read through a bunch of the reports and none of them worked --none of the -q gdiplus stuff with protontweaks. I had no luck in Proton 4.x, 5.x, at all. Proton 6.3 worked but I had a font issue even with gdiplus. Proton experimental works great for me.

Runs perfectly.
Fix big font issue with protontricks 1154840 -q gdiplus
Ran well out of the box.

Runs out of the box with Proton version 6.3. No issues besides the fonts being a bit to big.
Fonts are bigger than they should, still playable.
The game feels a bit slow, did not compare with a windows install.
Followed the instructions in the reports of butter blaster and bah. The only difference was that gdiplus would not install through protontricks, due to a download failure. Instead, I downloaded GdiPlus.dll manually and placed it in ".steam/steam/steamapps/compatdata/1154840/pfx/drive_c/windows/system32/". Installing dotnet472 through protontricks can take a long time, but works.
Don't do what I did and Ctrl-C the protontricks dotnet installation just because the installer looks like it's stuck and the command line output looks like it might be looping over the same error over and over. This will break the proton environment set for Shadow Empire, and requires an uninstall of the game, a manual deletion of the game's compatdata folder followed by a reinstall to fix.
Many labels and texts were using fonts much larger than what they would be on Windows, to the point of spilling out of fields assigned to them of being cut off. Does not interfere with gameplay if you're already familiar enough with the game's UI that you don't need the text labels on the bugged UI elements.
The game's end turn sequence was already strangely sluggish on windows for its graphical quality, and became noticeably more so when run through proton. The pause after cliking the button to start your turn, as described by butter blaster, is especially noticeable.

like bah, proton 5.0-10, protontricks install gdiplus dotnet472 and corefonts. edit steamapps/common/Shadow Empire/graphics/shadowmodgraphics/defaultcounterbig.png in GIMP. Image -> Mode -> RGB. file->export overwrite. protontricks install dotnet472 pauses for user input frequently so you have to watch the install. still some (very minor) problems with fonts and has a notable pause when bringing up subwindows that is not present on windows.
slight pause when bringing up subwindows, e.g. reports tab
DOES NOT WORK WITH PROTON 5.13
In the Steam library, right click Shadow Empire and choose properties, then in the compatability section Force the use of Proton 5.0-*
Launch the game once so that steam creates the proton prefix area
With protontricks installed, close the game launcher and run:
PROTON_VERSION="Proton 5.0" protontricks 1154840 gdiplus
PROTON_VERSION="Proton 5.0" protontricks 1154840 dotnet472
While protontricks is running, load steamapps/common/Shadow Empire/graphics/shadowmodgraphics/defaultcounterbig.png into GIMP. In GIMP, choose Image -> Mode -> RGB. Then file->export and overwrite the original png.
2-3 hours later when protontricks is done, play the game.
You need to install prototicks and hack a png file to enter in the game, but crash when start a new game.
Does not work.
Game starts but a new game would crash it.

Load to menu, font issues, crashes when starting new game
Using gdiplus and dotnet472 protonfix
Loads into the main menu. The text on the buttons did not fit properly. Crashed when attempting to start a new game.

Added .net 4.7.2 and gdiplus
~/.wine/drive_c/ShadowEmpire/graphics/shadowmodgraphics/defaultcounterbig.png has to be converted to workaround a setpixel error. In gimp menu's: Image -> Mode -> RGB. export as png and overwrite.
