Plays great with proton GE, but requires some specific game settings for an optimal experience
Proton GE is required for FMV playback. In the game config tool, set "Refresh rate" to Default, and enable vsync. Selecting a refresh rate that is not default and / or limiting the framerate with external programs will cause screen tearing or other weird frame presentation issues. Not sure if this is also the case on Windows. Uncapped framerate [Vsync OFF] will likely make the game impossible to complete depending on how much FPS are you getting (it will affect jump height). This is a game bug.
Everything is perfect, though I had to use Glorious Eggroll in order to get in-game videos to work.

Used latest GE Proton (GE-Proton9-12) to allow FMV's to load
Played through the entire game on the ROG Ally X using Bazzite and the game ran flawlessly.
Installed the JP dub files without issue as well.
Resolution set at 1080p + Settings as highest.
Set the TDP Limit to 5w to get great battery life - although probably unneeded (10+ hours on full charge at only 7-8w total power draw).
Also set FPS Limit to 60 and it remained that way for 99% of the game (only slowing down when lots of enemies or particle effects were on screen - should be easily solved by increasing TDP).
2 ending videos does not play due to codec

Enabled heat shimmering effects in config.
To restore EAX audio, download prebuilt dsoal dlls and place into game folder. Then use "protontricks 207320 dsound openal" to enable the needed overrides, and the EAX2 option should no longer be greyed out. EAX confirmed working in any cavern type area.

Set TDP to minimum, enable half rate shading.
Full playthrough, no gameplay issues. Set resolution to 1280x800 using the configuration tool before playing. Two cutscenes towards the end of the game may not load properly with the default Proton version (cutscene after defeating the final boss and the credit roll cutscene). The intro cinematic played correctly.

Nearly perfect.
Full playthrough, no gameplay issues. Two pre-rendered cutscenes were unable to play properly towards the end of the game (cutscene after defeating the final boss and the credit roll cutscene). The intro cinematic played correctly. GE-Proton likely fixes this but I didn't bother.
Enabled back pedals for jumping. (Mapped 'R4' to controller button 'B')
The game automatically clocks the GPU around 700 to 800 MHz and uses ~2.5W.
I locked it to 800Mhz it now it uses ~0.5W

Before playing, launch the "Controller Layout Tool" and change the resolution to 1280x800

Proton-6.21-GE-2 GloriousEggroll

Did not try vanilla Proton due to earlier reports that videos will not work.

6.16-GE-1 GloriousEggroll
At the current proton version provided by steam (6.3), the game can work but the video won't play. with proton GE version I used in this report, the video works without any tinkering needed

Everything works except video does not.
Missing all videos, they just get skipped.
Using 5.0-9 everything works perfectly except the logo/ending and videos which are fixed by installing amstream and quartz into the game prefix via winetricks/protontricks and add and disable the library winegstreamer via wine winecfg(WINEPREFIX=/path/to/your/gameAPPID/pfx winecfg -> add winegstreamer- > edit -> Disable).
Works out of the box

Flawless except for the recurring issue with the other Ys games, there are 3 short video cutscenes (intro, ending, and credits) that don't play out of the box. This is fixable using the same methods as with Ys 1 & 2 through winetricks. For me this required running the command:
"WINEPREFIX=/full/path/to/SteamLibrary/steamapps/compatdata/207320/pfx/ winetricks amstream quartz"
You'll know it worked by having the video for the xseed and falcom logos play when starting the game, instead of jumping right to the menu. The first in-game video doesn't play until after the tutorial combat.

I played the GOG version of the game through Proton 4.2. It works perfectly. DualShock 4 support is out-of-the-box. All you have to do is hook it up by USB or Bluetooth and nothing else.

Cutscene videos (intro, opening, ending) do not play and are skipped. No impact on gameplay though. Steam desktop overlay may lock up the controls. Yet Big Picture overlay seems okay. Actual gameplay runs smooth. External config launcher, menus, controller works as expected.

The opening cinematic video doesn't play, everything else works fine. My Dualshock4 (connected via Bluetooth) worked without any tweaking.

Runs great.

The configuration utility also works. I did not test the DX8 version included with the standard game.

Tested the start of the game, stable 60FPS with no tweaks. Seems to run the same as non-proton versions of wine, which also list this title as Platinum

virtual desktop used - csmt off - cinematics dont work
