Chances are it will run perfectly out of the box, but if that doesn't happen, just follow some of the other reports here

Most likely not related to Proton, but one of my saves got corrupted, probably due to saving in combat (according to the internet)
Again, probably not related to Proton, but I had few crashes - about 4 in 40 hours of gameplay (all of them in combat)
Few slowdowns in certain areas - but according to the internet, it's not related to Proton at all
Just set ALT_MOUSE_INPUT=1 to fix mouse lag. Check the reports below on how to do it.
xlive.dll - without it, the game won't start - see other reports for where to find it
Voices can be too quiet, change fFilterdBAttenuation=11.5 to 0 in Documents\My Games\Fallout3\fallout.ini
Alt-tab might nuke the game

In my 97 hours of playing on Proton, the game crashed at least 200 times - mostly at random but a few of them happened when going through doors or using VATS
Of course I have, this is a Bethesda game after all (Bugs most likely had nothing to do with Proton)
Most of the issues with this game are caused by the fact that it is a god awful port.
There are two annoying bugs that I - and even people on Windows - experience. The first one is the annoying mouse dead zone, which makes any precise aiming with your mouse useless as it does not register. I haven't found a fix. The other one is running the game above 60 FPS will cause all sorts of problems, such as cutscenes being zoomed in... I fixed this one by setting my monitor's refresh rate to 60Hz in the my OS's display settings.
Other than that it was OK.
Apparently, running the game above 60 FPS will result in not being able to see the game (only menu) on the native version, and inability to finish the game on the Proton version (final animation doesn't play properly)
You can either set your monitor refresh rate to 60Hz or another thing that helped me was setting "use30hz = true" in settings.txt (in the game's folder)
