Using workaround published in a report from other user here. It works with Xbox One Controller. I am using latest NVIDIA driver (410.73) with GTX 1060 6GB on Ubuntu 18.04 with KDE desktop.
You have to add launch options like this: cd /INSTALLATION_PATH/steamapps/common/FINAL\ FANTASY\ IX/; STEAM_COMPAT_DATA_PATH=/INSTALLATION_PATH/steamapps/compatdata/377840/pfx /INSTALLATION_PATH/steamapps/common/Proton\ 3.7\ Beta/proton run x64/FF9.exe
