My library is shared with Windows so my drive format is exFAT. I needed to follow the exFAT compatdata workaround to bind the shared compatdata exFAT location to the ext4 compatdata location on my linux steam directory.
Works flawlessly
I didn't even need to check the compatibility box, worked right out the gate

I installed "ProtonUp-Qt" and selected the Proton version "GE-Proton8-25" (This fixes most visual problems), followed by this I added launch options (This fixes audio voices in ZX games) and now its running perfect without noticiable problems.
I added launch options and now the sound is perfect without noticiable problems
I installed "ProtonUp-Qt" and selected the Proton version "GE-Proton8-25", this fixes most visual glitches in main menu (default game doesn't seem to have any problems with in-game graphics, only in the main menu)
You can change the resolution to fit the screen without problems, but default settings don't cover the entire screen
By default there are graphical and sound errors, I don't recommend playing without doing the proper settings, but it is completely playable from start to finish.
Works perfectly out of the box as of Proton 8.0's release
As of recent updates to Proton, it is now recommended to run the game using Proton 8.x and above, as those versions finally fixed the FMV cutscenes in Mega Man ZX and Mega Man ZX Advent, audio and all. The FMV background of the Legacy Collection's main menu was also fixed.
TL;DR: Use the latest Proton.

Credit to Swish's report for discovering this launch option. By using this launch option and Proton GE (I use 8-8), the audio in cutscenes for ZX and ZXA will play correctly. No need to manually re-encode movie files like I mentioned in my previous reports.
Works out of the box, except video cutscenes in ZX games have no audio, but can workaround by manually converting wmv audios in game files.
Video cutscenes in ZX games have no audio
GE-Proton7-43: Works out of the box, no fps drops reported in Proton 6 versions, except audios don't play in video cutscenes in ZX games.
Existing mf or wmp11 tricks don't work for me, the only workaround I found is to convert audio in the source wmv files with ffmpeg, with bash command like
ffmpeg -i mov01.wmv -vcodec copy -acodec libopus -b:a 48000 mov01.wmv.mkv
and manually renaming it afterwards.
Movies are located in nativePCx64/RZZC/ZX/DATA/vx
and nativePCx64/RZZC/ZXA/DATA/vx
in the game folder.
I created a script to batch convert all movies in this game.
Videos in ZX games has no audio
GE-Proton7-43. No fps drops as previously reported in Proton 6.x. Movies in ZX games play out of box but no audio.
I tried protontricks 999020 wmp11
but then the game cannot run because it couldn't locate wmvcore.dll
. Looks like we need to install a Windows Media Player version with x64 dlls, but I suppose that's currently not possible.
Other GE and valve proton versions slowed the game down by about 15-20fps, even on more recent versions of GE, but GE 7-20 is the sweet spot, it kept the game on a constant 60fps
A-1
Works great on Steam Deck
Without compatibility mode, or with proton experimental selected, the background is missing in the main menu. This is fixed by using GE.
The game started in a much larger window than the Deck. I had to go into options then hit down three times to get to the resolution section and change it to borderless windowed.
The game needs some minor tinkering. But it runs perfectly after that.
Working well in Proton-7.1-GE-2
mf-installcab
Cutscenes missing in ZX/ZXA
I forgot to add this, you'll also need (in addition to mfplat.dll) to add the following 3 .dll files to the same directory as the one MZZXLC.exe is located in: wmasf.dll, mfperfhelper.dll and wmvcore.dll.
mf-installcab
Use Proton 6.3-8, and run this for mf-installcab: PROTON="$HOME/.local/share/Steam/steamapps/common/Proton 6.3" WINEPREFIX="$HOME/.local/share/Steam/compatdata/999020/pfx" ./install-mf-64.sh -proton
Proton-7.1-GE-2 GloriousEggroll
Used Proton-7.1-GE-2. Tried installing various things such as LAVfilters through Protontricks in order to try and get the cutscenes to play, but that didn't change anything. Attempted to install devenum, quartz and wmp9 as well, but I'd get an error 5 each time at quartz.
Cutscenes still don't seem to work in the ZX games using Proton-7.1-GE-2.
Though the cutscenes are still not fixed, the performance regression introduced in Proton 6 seems to be gone now.
config.ini is finicky and will not always respect your changes. Just try again. Proton 6/GE/Experimental had an awful performance (19 fps ingame), switching to 5.13-6 runs flawlessly (with working cutscenes on XZ).
As long as you're fine with FMVs missing in ZX, then everything else is working perfectly.
I undubbed the ZX games, installed HD textures for cutscenes and patched the EXE so English names would show up in the Japanese ZX games. Source: https://steamcommunity.com/sharedfiles/filedetails/?id=2008335805
The Zero games play flawlessly and the menu of the collection itself works perfectly as well, however the ZX games' FMVs don't play (not with default Proton, not with Proton GE, not with mf-install). Therefore the ZX games are flawed as they are right now.
Low frame rates when using Proton 6.3.
Runs out fo the box
The game runs perfectly, other than the background on the main menu and the cut scenes not playing in the ZX games.
The background in the main menu doesn't appear, instead, you just have a black background, and the cutscenes in the Mega Man ZX games don't play.
While all of the games in the Legacy Collection work flawlessly, the anime cutscenes in Mega Man ZX and ZX Advent don't play at all, but can be skipped thankfully.
Completely playable, but you'll have to watch the animated cutscenes somewhere else
The animated cutscenes in the ZX games do not work, but they're skippable by pressing start
ZX and ZXA will freeze when a video is launched due to the absence of a correct wmvcore. Concerned issue
