"Native" version does not support Steam Cloud. Running the Windows version with Proton, it works as expected.
It's a 2D game with classic effects, it has no difficulty running flawlessly on basically any machine. Any overhead with Proton is negligible!

I didn't like playing it with the joysticks, it's much better with kbm

The only thing I changed was the controls in the Options menu from Keyboard to Controller. I did this using the D-pad and A button, so I'm not even sure it was neccessary. Plays perfectly regardless.

Game will not launch on the Native version because it doesn't recognize the executable. Game runs completely smooth with no noticeable bugs or glitches using Proton 9.0-4

The native Linux version is mildly out of date (shows the old title screen from before the game was renamed), but the Windows version runs perfectly on Proton Experimental.
Had to enable compatibility and choose Proton 8.0-5, otherwise perfect performance.

When switching from fullscreen to windowed the window minimized automatically.

Native works flawlessly, including the DLC
Had to switch to Proton over the native linux version in order for it to work. You can navigate Settings with the mouse (hold Steam + right trackpad) to enable the controller option, but it still did nothing for me until I forced the Windows version of the game.
Flawless on Deck! Native Linux build has issues, just force proton on and it runs perfect. Make sure to enable your controller in game too!
Native port has a couple of fixable issues; Running with Proton works out-of-the-box
Booting the native Linux port with PulseAudio causes all computer audio functions to cease until a reboot. Switching to PipeWire fixed this (installing it prompts you to remove PulseAudio, and that worked fine)
Your DLC save is taken from the Steam Cloud, but your settings, reports, and screenshots aren't. It also appears your save data for the base game isn't stored in the same place as your DLC data?
Native version works out of the box.
May very rarely crash on startup.
