Works perfectly after filename change. I only tested with a single SKSE mod so I can't confirm the reported slow startup time.
Rename skse_loader.exe to SkyrimLauncher.exe (for the original version of Skyrim). Confirm overwrite when prompted.
You can confirm SKSE is loaded and working by checking for the SKSE version number in faded gray text at the bottom-left corner of the pause menu.
Note that if/when Skyrim or SKSE gets an update, you'll probably need to redo the filename change to get it working again.
Renamed skse_loader.exe to SkyrimLauncher.exe

Renamed skse_loader.exe to SkyrimSELauncher.exe
SKSE loads very slowly with only a few mods installed. Load times can be a couple minutes or more depending on how many mods are installed.
Requires renaming the exe file for it to launch through Steam, or creating a non-Steam game shortcut.
Renamed skse_loader.exe
to SkyrimLauncher.exe
.
Rename skse_loader.exe to SteamLauncher.exe in game directory
The typical gamer has not an Intel HD Graphics 4600 when playing Skyrim, so, yes, it's working for the typical gamer ;-)
had to tast at least two times the respectible button to take something up or to toggle walk/run
looking around or change of walking path got sluggish with SKSE and one mod (Live Anywhere - Constructible Shacks)

This page isn't for SKSE64, it's for the steam version of SKSE classic for classic skyrim.
Don't look here for fixes with SKSE64, no one seems to have found them excluding recompiling the entire thing from source. That said, I was able to get a menu to briefly appear, but any solutions offered here, such as renaming the executable will not work with SKSE64, chances are you'll end up with a missing executeable error.

Install Skyrim SE through Steam. Use Proton 5.0-10 for compatibility. I use this for the launcher since I have faudio already:
LD_PRELOAD=/usr/lib/x86_64-linux-gnu/libFAudio.so.0 PULSE_LATENCY_MSEC=90 gamemoderun %command%
Manually install SKSE64 into the Skyrim SE game directory. I had to use version skse64_2_00_17
Rename skse_loader.exe to SkyrimLauncher.exe (make backups)
I used Lutris to install the Vortex mod manager without an internet connection and disabled Vortex self updates in the settings. Turn the internet back on after youre done.
Direct vortex to your skyrim se install folder where the game is. I have better luck manually downloading and dropping mods in vs downloading through the manager.
If you use custom animations and need FNIS you can run the GenerateFNISforUsers.exe through Lutris as well.
To get past the missing SkyUI issue or other mod loading issues I needed to manually edit my Plugins.txt located in the Proton compatibility folder for Skyrim SE. In my case it was here:
/SteamLibrary/steamapps/compatdata/489830/pfx/drive_c/users/steamuser/Local Settings/Application Data/Skyrim Special Edition/
Once all these steps were finally done, everything worked perfectly. Full Mod support, Mod manager, audio, controller, everything. Didn't try the multiplayer mod. Currently running with 40+ mods 1080p ultra

Skyui was not loading the other mods menu as stated by others users. So I got a tip to run this debug command and the options showed up: setstage ski_configmanagerinstance 1
Hope it helps.

after renaming skse64_loader.exe to SkyrimSELauncher.exe, skse (64) would attempt to load but fail reporting a memory allocation error. Vanilla Skyrim would then load. Had to recompile source code for skse64 myself from the github page https://github.com/ianpatt/skse64/commit/4a1e1219578890fb8cfb077daf08b386855ec62f using a Windows VM and VisualStudio community edition, with the 2015 compiler. Hopefully these new binaries get added to the SKSE official website soon. To get SkyUI to load, I had to add the line *SkyUI_SE.esp to /path/to/steam/library/steamapps/compatdata/489830/pfx/drive_c/users/steamuser/Local\ Settings/Application\ Data/Skyrim\ Special\ Edition/Plugins.txt
Rename skse_loader.exe to SkyrimLauncher.exe

By itself, it doesn't function correctly, at least not for me. See below how to get it working for real.
Don't use the steam Version. Download the 7z archive from the SKSE website and copy over the files inside it to your skyrim install. Make sure you have Proton Fixes installed too. On steam, Launch Skyrim with Proton (I am using the Glorious Egg role Version of 5.0.9), and it should ask you if you want to load Skyrim with SKSE, Click Yes. It may take a few attempts but it'll eventually Load SKSE Consistently.

Pause shows Loaded, SkyUI complains
As title. With SkyUI refusing to load, none of the other mods that use it will work. Mods which do not use SKSE/SkyUI seem to work fine as well as the game it's self. Renaming files doesn't do anything.
For SKSE to work properly with some addons, i.e. SkyUI, I had to rename skse_loader.exe
to SkyrimLauncher.exe
.

Started launch menu, but game fails to load main menu
Tried renaming files as suggested in other reports, to no avail.
I can't get it to work at all, and I've tried renaming files, different launch settings and all that. Idk how to fix it :(

proton-5.4-GE-3 vastly improved performance of the script extender for this game.
It fixes the audio, game exit, and launcher issues. You now do not need to replace the SKSE64 and game file names with proton-5.4-GE-3, Steam will ask if you you'd like to launch using SKSE64.
I played using 30+ mods without significant issue, and could have easily installed many more. I used lutris to install the vortex mod manager to manage the mods. Using vortex you must point it at your steam library and manually download the mods using a browser.
The racemenu mod however fails to work on proton, it was the only mod I tried which failed to work.
The overall performance was close to being on par with a modded windows game, however I have not tried it with a Enb on Linux yet.
Works like a charm, after quick rename
DONT rename your launcher skse i launching skse_steam_boot.exe, so rename your skse_steam_boot.exe to something like skse_steam_boot.exe.bak and rename skse_loader.exe to skse_steam_boot.exe. all files found in rootdir of steam , reachable throught Library > Skyrim ^ (Right-click) > Properties > Local Files > Browse Local Files
Now Your be abled to launch with or without mods. Proton log is complaining about an wrong call of fork ...

I'm using SKSE64, the Engine Fixes plugin and lots of mods. Works great, just had to copy and rename skse_loader.exe to SkyrimLauncher.exe. Launch options: WINEDLLOVERRIDES="xaudio2_7=n,b" PULSE_LATENCY_MSEC=90 PROTON_NO_ESYNC=1 gamemoderun %command%
I tried the fix that the other comments recommend. The menu/game does not start at all.

Works perfectly but you need to create a copy of the skse_loader.exe and rename it SkyrimLauncher.exe. But make sure you have BOTH in the steamapps\common\Skyrim folder as it may not run properly and some mods you install may not work without detecting them in tandem.

Lots of people can't tell difference between SKSE and SKSE64, SKSE may work but SKSE64 does not because getskseversion does not work in console (simple test). SKSE64 needs a special patch which from what I can tell isn't applied to proton. Possibly because its not mainlined yet... this problem has existed since 64 bit script extenders existed.

Rename skse_loader.exe to SkyrimLauncher.exe

Rename SKSE exe to SkyrimLauncher.exe when you want to play with mods. Restore original SkyrimLauncher.exe when you need to enable/disable mods. Run from Steam.

In the game directory (by default: ~/.steam/steam/steamapps/common/Skyrim):
- Back up SkyrimLauncher.exe
- Copy skse_loader.exe to SkyrimLauncher.exe

rename skse_loader.exe to SkyrimLauncher.exe

SkyUI says SKSE is not loaded. At a glance symptoms looks very similar to https://bugs.winehq.org/show_bug.cgi?id=43844 - any chance this fix wasn't merged to Proton yet?

I had to rename skse_loader.exe to SkyrimLauncher.exe to bypass the launcher and it works on the same parity as the Windows version. Even all the mods I had installed via Nexus Mod Manager work. I wish there was a mod manager that ran on Linux now.

rename skse exe to SkyrimLauncher

Nothing happens when launching SKSE though Steam. Need SKSE launcher executable to replace Skyrim launcher, or use this method. https://steamcommunity.com/sharedfiles/filedetails/?id=162323484

Worked for me a few months ago with wine-staging and gallium 9
