Goldium version may cause trouble with fullscreen (resolution not applying correctly); Super Motherload works fine in that regard
Both Goldium and Super Motherload work fine on Linux

Never played Super Motherload, only Goldium
Motherload Goldium Edition fullscreen mode does not show properly. Use windowed mode to play.
In Steam Deck Gaming Mode, Motherload Goldium Edition offline save does not work.

Story related text is small but the shop text is fine
Using fullscrween results in the game being a tiny box. Works perfectly in window.
If you choose the adobe flash version, controller mapping doesn't work. the normal version is fine though.
Definitely not made for Deck, but works on it fine
Unable to interact with it without a mouse. Pressing most of the controller buttons does bypass it though
The font they use is very thin and so becomes quite aliased and difficult to read at Steam Deck resolution/size
Haven't tried multiplayer or Goldium edition.
Playable & enjoyable, especially if you don't need to read much (i.e. are replaying the game and don't need the tutorial/combos)
While the launcher is not controller-friendly, the rest of the experience is pretty much flawless. Game runs great, looks great and it has native controller support.
Both Super Motherload and Motherload Classic run fine.

Game launched using OpenGL, but all text characters were just blocks, and was completely unusable
Select DirectX in the Super Motherload launcher, OpenGL will result in crash. Motherload Goldium works perfectly with no tweaks.
In launcher it defaulted to using OpenGL for rendering, and game worked perfectly.
Tried both OpenGL and D3D11
Open GL in launcher. Goldium worked correctly as well.

Cannot get past the launcher, Opengl or direct3d both fair. Motherload Goldinium will launch but only in windowed mode.
