Proton 9.x and newer have an issue where every time a cutscene, loading screen, menu, or dialogue is entered, the mouse cursor will snap to the center of the screen. This is incredibly distracting if you are using a controller, which you should be as this game's KB/M controls are lacklustre.
Proton 7.x and older have an issue where cutscenes do not render at all, instead displaying a black screen.

Steam Deck controls appear to work automatically and in-game input icons show Xbox controls. Used Proton GE 7-43 to fix issue with cursor on the middle of the screen in game. Once you move the cursor using either the touch screen or a trackpad etc., the cursor will stay on that part of the screen without re-centering. Move it to a bottom corner and you will not see it anymore.
Used RF5Fix for BepinEx support and graphical tweaks.

Each time you interact with anything the cursor reapears and is moved to the middle. I set back grip button to "T" which hides the cursor, but it comes back every single time you talk to an NPC, open a menu, or use anything. The cursor is huge, gold thing that covers whole middle of the screen all the time. This seems like proton-related issue, since on Win the cursor doesn't get centered, so users can just move it out and keep it there.
You need at the very least the mod for gamepad inputs since the game doesn't recognize steam deck as a controller. And even then pressing T to hide the cursor every 2 seconds it just too distracting too play. Having the cursor in the middle of everything that is happening is also too distracting.
This is a huge shame since the game is running just about perfectly otherwise - I didn't even get issues with the cutscenes on proton experimental.

Cutscenes play properly using Proton Experimental. Shows keyboard button prompts when playing on deck, but connect an XBox or PS controller it shows their icons perfectly.

A tiny bit of crackling when resuming the game from putting the deck to sleep. Otherwise no issues

All cutscenes & title card don't display properly. Title card will constantly reset after ~ 2 seconds on Proton Experimental or vanilla steam deck. Issue is resolved when switching compatibility to Proton GE.
Game settings in Rune Factory's innate launcher are confirmed set to gamepad but in-game display and menu will still show keyboard controls. Gamepad is still responsive regardless of the keyboard display.
Title screen and opening movie (considered a cutscene) will display incorrectly & consistently reset without input after ~ 2 seconds. REQUIRES Proton GE to fix issue. Proton Experimental did not fix this.
Use Proton GE
Did have some issues with the opening video on 7.0-3, but the game itself worked as expected. Switched to experimental after few minutes and that fixed the video issue. The video issue may be just with my system so I'd say try different versions of proton as needed.
