rename AoK HD.exe to Launcher.exe; The only tiny issue I have is an invisible font when you name savegames.
Do a fresh installation if you used it with earlier proton versions. Comes with fonts now and the Launcher renaming fix is not required anymore. Runs out of the box just fine.
After applying the fixes, I had some fun playing the Art of War and the first missions of the first Campaign :-)

Using the Proton version 'experimental' and enabling the 'bleeding-edge' beta in the properties of it, fixes the invisible units/buildings. I expect the fixes that have been made yesterday to land in one of the upcoming proton versions.
However, similarly to AoE2:DE there are some crashes. To fix them you can extract vc_redist.exe, as described in this script:

Replacing the d3d12.dll is only required, if you do not use the bleeding-edge proton version.
Sometimes the mouse isn't captured properly by the window.
Using borderless fullscreen (default mode) had a significant negative impact on performance. Using one of the other options worked just fine.
After disabling the Uplay Overlay the game mostly runs fine.
The exit problem: Steam thinks that the game still runs, because Uplay still runs. On my Arch Linux with KDE Uplay appears in the system tray. Right-click and choose quit to let steam know that Far Cry 3 doesn't run anymore.
I didn't spend a lot of time in the game, but I noticed that the crosshairs for weapons not using irons sights are missing (e.g. bow & sniper). Once I died and the game crashed. However, I was a bit impressed by the (so far) very good performance.
No Online Play
Because I can't play multiplayer with Proton (Easy Anti Cheat), I switched to using Nvidia Geforce Now, which can be used on Linux via Chrome! https://bit.ly/3grnQA2
Had to uninstall and reinstall again. Afterwards the game ran okay, but without in-game sound. So I restarted Steam in offline-mode and deleted [steam_lib_folder]/steamsapps/compatdata/9200 (this might delete your savegames) after starting the game again the 32bit version had sound and just the 64bit version remained silent. Graphics wise I still have some flickering, blackish textures. Increasing the cache size reduces the amount. Using Proton variables had no noticeable effect.
Works just fine out of the box. Only issue: on some menus the fonts are not rendered
To fix missing voice sounds use the following as launch command: WINEDLLOVERRIDES="xaudio2_7=n,b" %command%
