Had intermittent trouble getting the game to detect an Xbox controller, once it recognized the controller it worked seemingly normally. I've read that early AC games had controller detection issues even on Windows, so this may not be due to Proton.
Crashes were infrequent, but I experienced a few during a full play-through.
Framerate was slightly lower than in Windows, still completely playable.
There is a game breaking bug in the game itself that also occurs in Windows. It requires setting the game process to run on only a single-core for a specific fight scene. This should be possible to do in Linux as well, but I did this in Windows to get past it.
Did a complete play-through purely in Proton with an Xbox controller, no issues.
Was able to play the entirety of the game in Proton with a controller, no issues.
The Uplay launcher and it's required updates were clunky, but once past that gameplay was smooth and enjoyable.
Runs flawlessly out of the box. Punkbuster install worked, I cancelled the Gamespy install. No effect on campaign mode.
It's playable, but the performance decline requires periodic restarts and limits session time.

Performance slowly degrades as gameplay session progresses.
Currently it performs vastly better than it did on launch, however it's not quite on par with the Windows experience yet.
Rock solid out of the box with most recent proton
8 hours in, only played on Linux. No issues whatsoever, runs flawlessly out-of-the-box.
So far have played this strictly on Linux for 120+ hours with no major issues.
Steam Linux client fails to obtain CD key
This is the same issue with other games that package CD keys for the Mac OS versions of the game, such as Assassin's Creed 2 and Brotherhood. The client will not even start the game or the Ubisoft Connect client because it fails some validation when pulling the Mac keys, since the Linux client is not Mac OS. Despite Valve's push for Steam Deck, this behavior does not seem to have been corrected. I have to wonder how/if Steam Deck will handle this sort of problem before launch, since I wouldn't mind playing this game on the Steam Deck.
Runs out of the box with Proton 6.3-8 with no other launch options.
Only minor issue was with the in-game HDR setting making the game impossibly dark, disabling HDR resolves the issue.
