Stable 45 fps after tweaking game files, perfect for the deck
Here are my settings after experimenting for hours, as I am prone to motion sickness from low fps while don't want to sacriface too much graphics quality: For almost completely stable 45 fps (except extremely rare cases outdoors), edit /home/deck/.steam/steam/steamapps/compatdata/752590/pfx/drive_c/users/steamuser/Documents/My Games/A Plague Tale Innocence/ENGINESETTINGS to the following values, and set the file properties in Dolphin to "read only" after saving and you can pretty much ignore the in-game settings as this is more extensive and overrides them:

Perfect for the deck. Small tweaks suggested.
Limit TDP to 9W will not see slowdowns at max settings while improving battery life.
Intermittent microstuttering while moving around in game world, not caused by performance and unrelated to graphics settings. Disable v-sync in game and set screen refresh in SteamOS to 59 to resolve this issue.
Runs perfect at max settings, with everything including SSAO cracked to max and TDP limited to 9W will see no performance degredations. The aspect ratio regestry tweak suggested by another user worked perfectly for me. Note that the "HDR" inside graphics settings is a graphical effect and not the HDR in the modern sense, and should be left on for intented experience. To eliminate microstutters read above.
Reduced TDP Limit to 3W, screen refresh to 45fps.
The game runs perfectly out of the box. Additionally I tested Proton 7.0-4, which works perfectly as well.
Plays great, like the first game on the Deck.
Binded X button to keyboard F2 as an auto-advancement toggle shortcut.
Limit TDP to 3W.
The only slight nuisance is that when launching the game, the 3-second studio logo animation will show a color-test image instead, which does not affect gameplay in any way. Tried swapping the logo video asset (identical) from the first game to no avail. The first game did not have this problem.
The text is very readable, the resolution is spot-on and my only gripe being the physical size of the Deck's screen.
OP/ED videos now work perfectly when using GE-Proton9-11 (GE proton version downloaded through ProtonUp-Qt, available on the deck Store)
It now DOES NOT NEED ANY FLAGS to run besides specifying GE Proton version under Properties (I only tested the latest GE proton 9-11 version listed above). First time opening might take a while as it generates the require files and cache; WAIT FOR IT TO FINISH. you may have to open it more than once if nothing opens after the first time.
Seamless afterward.

Made for the Deck, stable 60fps with settings below.
Mirrored L1R1 input to L2R2 half-press as the buttons are larger and easier to reach, the default control layout does not utilize the L2R2 Trigger Buttons.
Personally enabled back grip buttons to mirror jumping (A) as well.
Personally aiming for maximum eye candy (stable 60fps, mostly high settings) and TDP is limited to 12W, 60fps frame limit [The side-scrolling combat runs great on 5W, 12W TDP overhead is for 3rd person freeroam while farming, etc. during half of the gameplay]
1280*720, enable v-sync, fullscreen.
Graphics settings top-to-down: High, High, FXAA, med/high (depends on visual preference), off (IMPORTANT! depth blur looks weird for 720p screen, esp. for the edges), ON, ON;
Sound settings top-to-down: (experimented a lot and this is the perfect balance for me) 95%, 50%, 25%, 100%, JPN (fight me.)

Runs well, very playable though intro movie will not play
The game is otherwise stable except during combat sequences, where hovering on a character takes half a second to load. Reducing TDP does not seem to affect the combat stuttering so was done to conserve battery life.
Text are a little bit small for the 800p display.
The intro movie, and videos in general will not play (not like there are many of them), and using proton 5.0-7 and protontricks to install wmp11 did not help and the game runs slightly worse with long launch times. Using the default more up-to-date proton versions is recommended.
