Occasionally, my mouse would render on top of the in-game mouse; however I was not able to reproduce this consistently
When modding w/ BepInEx, auto-updating mods will seemingly fail; they'll throw an indescriptive error along the lines of "Something went wrong", restart the game, and everything will be updated just fine.
Worth noting that using BOI for modding works just fine when running it with system Wine; there's minor graphical issues but nothing major

Very rare crashes; however I am modding the game and I'm not sure if this is the same on Windows
Starting a multiplayer game crashes the game; however joining games works just fine. Not sure what that's about, as the person I'm joining the game of also runs Risk of Rain 2 on Proton
Might need a tiny bit of tinkering with Proton versions, however I've consistently had it working on Proton-7.1-GE-2
I've picked up the commandline arguments through other people on ProtonDB so I'm not certain they improve functionality or even do anything; but gamemoderun
, prime-run
and similar make the game unable to run. I'd recommend still trying them as this seems to have resolved issues for many.

The game loads fine initially, but then suddenly crashes after ~20 seconds

Alt-tabbing can, very rarely, disable input
