- Default proton will not be able to play video when playing.
- High CPU usage when playing (150%-200%)
DDLC+ works only when it's always focused as the active window on screen.
Game crashes/freezes when it is not focused.
For fullscreen mode, it freezes when switching workspace with keyboard or touchpad (I'm using GNOME 42 on Wayland). For window mode, it crashes after switching workspace, or freezes after changing focus to another window.
(Maybe it is a feature that accidentally breaks the fourth wall?)

Video playback is not supported with default Proton
Though Pony Island has native version and it works in most cases, the scene with asmodeus would glitch a bit (won't affect gameplay), and it's unplayable if you need to use input methods (e.g., playing with language set to Simplified Chinese).
Proton works well at first glance, though it looks too much trouble migrating savefile from Linux to Windows (registry) so I didn't test through the whole game with Proton.
Bad performance when moving mouse in 3D minigame
Although considering CPU usage and windowing problems, running this game with open-source krkrsdl2 maybe a better idea...

The window gets extremely small when switching workspace in GNOME (Wayland)
Eats ~300% CPU
(Not sure if it is Proton's fault, and luckily it has autosave so it is not a very serious problem)
(PS: Proton 7.0-4 will stuck at the ending movie)
