In-game text is small. Subtitles in videos are fine.
Gameplay works perfectly even with default Proton, but videos show a black screen while the sound plays. Switch to experimental to fix videos.
I changed to mouse controls (and the steam input layout accordingly) because I found it hard to find hotspots using gamepad controls, but it's not related with Proton or Steam OS at all, the game runs flawlessly.
Battery consumption is already low by default so I didn't bother to tweak it.
Works out of the box
A couple crashes, but nothing major or frequent.
Experienced a couple crashes but nothing major. Save points are frequent so no progress was lost.
Freezes while starting new game
With GE Proton it loads the introduction before the main menu, which is a cutscene rendered in real time, but freezes in the load screen after you select "new game". With default Proton or Experimental, it hangs even before the intro.
On first boot it will try to open a browser with a link to the Epic Store to link your account. This didn't work before (the spinning square error mentioned in other reports) but it worked for me later, maybe after the 3.4 SteamOS upgrade. This only happens once.
Replace libSDL.dll with Quake's, like other reports explain
Works out of the box, minor sound issue
When you choose a dialog option, you can hear one of the unselected options play for a split second
The game seems to be perfectly playable otherwise.
Cap FPS to 30.
Button prompts didn't show up during tutorials, menus or QTEs. Fixed disabling Steam Input.
As mentioned, button prompts don't appear. You generally can play without them, but you'll find trouble later with QTEs.
To fix button prompts, I followed the guide here: https://indiefaq.com/steam-deck/marvels-avengers-the-definitive-edition-steam-deck-controller-fix.html To sum it up, you need to disable Steam Input, but you can't do it straight away on a Steam Deck. You need to plug an external controller, disable Steam Input, then you can unplug it. The game should detect the Deck as an XBOX controller and use those button prompts.
Other than that, I'm playing it 720p with medium quality settings and a 30 FPS cap to save battery. No other tinkering, not even changing Proton version.
Annoying controller bug
Sometimes the controller got stuck in one direction, this has been reported by other users who are probably using Windows (https://steamcommunity.com/app/865940/discussions/0/1747897987702023745/)
When the bug happens, I used a savestate and restarted the game. I managed to play through Prehistoric Isle, for example, but I had to do this a couple of times, which is annoying.
Running the Windows version on proton (using the force compatibility options) seems to fix most issues.
With the default native Linux build, some elements display off-screen. You need to reboot after running the game for the first time. Still, the Linux build crashes so I don't recommend it.
I needed to use the touch screen to make certain gestures.
The native linux build (default) crashes at random points after a few minutes.
Steam installs the native Linux version by default, but it has graphics and stability issues. Better enforce Proton in the compatibility settings.

Steam reported a cloud save conflict, might be related with having run the Windows version first
Steam installed the Windows version by default. I experienced graphical glitches with this version (e.g. a mess of colored pixels instead of smoke). I switched to native and it triggered a redownload, but the game stopped booting, I had to reinstall. It finally worked with no other tinkering
