GE-Proton9-12 is the one that seems to work as intended. Audio, controls, everything seems to work. I'll try to update this report once I finish the game.
On the Proton versions provided by Steam the cutscenes don't play. GE-Proton9-13 has no audio during cutscenes, and GE-Proton9-14 doesn't even show them. Going further back to GE-Proton8-32, Steam Input doesn't work which is an entirely different issue. GE-Proton9-6 also seemed to work fine, but I decided to stick to the newest one that works for now.
If you run into issues, I would recommend to just try all GE-Proton9-X versions from top to bottom until one works.

On the Proton versions provided by Steam the cutscenes weren't playing. There's only two video cutscenes in the game though: one that plays when you open the game (before the main menu), and another one that plays as soon as you start a new game.

Maybe you won't have issues with newer versions. GE-Proton9-14 was the newest I had available at the time. Also, since there's only two video cutscenes and they play as soon as you start the game pretty much back to back, you could look them up on youtube and proceed without any special Proton version. These cutscenes don't really add anything to the game, in hindsight, so you could skip them. But I wouldn't fully recommend that.
Spoiler-less advice for achievements:
If you're looking to get all the achievments, go for an unlimited time run (after your first blind run, if you'd like). I tried to get them all in timed runs and ended up replaying the game like 9 times. It was awful and I wasted too much time. Unlimited runs let you access multiple endings, as long as you start unlocking them from least important to most important.
Meeting the requirements for a higher-tier ending will make you miss lower-tier endings, even if you've already seen that ending before. You'll end up repeating the same ending. It can be frustrating, so be careful.
AMD_DEBUG=nowc %command%
The controler may not work out of the box. Go into the game settings and on the input, change it from keyboard/mouse to controller. This also happens if you reset the settings.
On AMD systems / handhelds it can sometimes run incredibly slow for some reason. Under 10 fps or so. This launch option fixed it for me: AMD_DEBUG=nowc %command% I've heard it works on the other Re;Birth games, too, which apparently have the same issue.
I tried other Proton versions on Steam, but none solved the issue without launch options. I haven't tried GE-Proton for this game.
