Linux and Windows have seperate cloud saves. If you want to use cloud saving on both Windows and Linux devices at once, you'll have to force the game to run through proton.
I played with the 07th Mod installed and running the game through proton (for cloud cross-saving with my Windows desktop). I also made a custom gamepad layout for ease-of-use and shortcuts tothe mod's features. That said, you don't actually need to change anything and it works fine by default using the trackpad as a mouse. Note to those installing 07th mod: I had to rename the "install" file to "install.sh" in order to run it.

I've only had the chance to try chapter 2. Haven't had any issues so far. It's unlikely for other chapters to have any problems.
