fluidsynth -is -a pulseaudio /usr/share/soundfonts/FluidR3_GM.sf2 & %command% ; killall -9 fluidsynth
Requires fluidsynth and a soundfont (packages are fluidsynth
and fluid-soundfont-gm
on Fedora, will vary by distro) to be installed for MIDI audio to work, after installing them you can use the launch option listed above to automatically start when the software in running and kill it when it's closed.
You may need to change the soundfont location on the launch option depending on where you distro installs it.
Main window still minimizing while closing other windows, but I've found this doesn't really matter if the game is in its own workspace (at lease on Gnome)

After a bit more testing, I can confirm a few more small bugs and a fix brought up for the most annoying one.
Midi playback is missing unless you install and open Fluidsynth before opening the program.
The names of categories above the list of entries in that category are scrambled.
Menus take a bit to load while drawing everything to the newly created window (Black for a short amount of time).
As I stated in my previous version of the report, windowing has been a somewhat signifigant problem. lei feng suggested running it wine instead. This fixed that issue, others described remain.
It does run fine, and most people will just be slightly annoyed with the bugs. For those who want to fix the windowing problem, read on:
Below is how I set up Steam to run RPG Maker 2003 through my regular wine install.
- Add a non-steam game.
- Point it to your install of RPG Maker and it's exe: "rpg2003.exe"
- Go to the newly created non-steam game, feel free to rename it.
- In the target line, add "wine " to the begining of the string. (Example, "/path/to/SteamLibrary/steamapps/common/RPG Maker 2003/" into "wine /path/to/SteamLibrary/steamapps/common/RPG Maker 2003/")
- Run application via this non-steam game from now on.
This will still count your hours in-editor, for those who care about that.

You can download fluidsynth for some MIDI files so the problem disappears
You can actually use Wine to eliminate the problem of the windows closing down, or the engine not appearing after launch, just do the classic "wine rpg2003.exe" and everything will be alright!!!!!!

Runs fine, but windowing is a bit annoying.
Midi requires fluidsynth to be running in the background before opening but otherwise it works as it should.
All windows minimize when closing a subwindow. Annoying, but you can just alt-tab back in so it's not the end of the world.
Must install fluidsynth for music to work
Music is missing unless you run fluidsynth with a selected soundfont or convert the midi files to a compatible format
Windows minimize when closing other windows
If you aren't bothered by the midi music not working, the program otherwise seems to have full functionality using Proton 6.38.
Midi music will not play in editor or in game. Was able to play mp3 and wav files just fine. Since the default sound effects are wav files there was no issues.
Sometimes the window will randomly minimize when clicking OK or CANCEL.
I had program launch performance issues while using Cinnamon desktop environment.
I think if the music issue can be figured out there is absolutely no reason anyone wouldn't be perfectly happy using this.
I could not get the music to work in game, or in the editor. Might be missing some media codecs, will update later when i've tested more.
Takes much longer to launch the program than when ran natively, as well as play test function takes a few more seconds to launch.
Under Mint 20 and my hardware, the editor would only launch with Proton 5.0
Music does not seem to play in the editor, but music and sounds work correctly in the resulting game.
The entire program will minimize if you close any sub-windows.
It no longer appears to crash when you press the Print button, as somebody else reported.
Haven't used much, but seems to work fine. Just don't try to print any of the documentation.
Pressing the print button under the "Contents" section will crash the program
