I ran the following command:
protontricks 302790 winecfg
Then, on the winecfg screen I went to the Graphics tab, unchecked "Allow the window manager to decoratethe windows", checked "Emulate a virtual desktop" and set the resolution to 1920x1080 (My monitor's resolution).
Then, I had to go to the momo.config.ini
in the Momodora III folder and change the following configs:
Screensize=1
Music_Volume=0.66
FullscreenMode=1
SFX_Volume=1
Particles=1
Screenshake=1
Only after all this the game launched in a nice resolution.
The game has 3 windowed sizes, only the first one wasn't cropped. I had to change the game's config file for it to launch in fullscreen without it showing up cropped.
One time the game crashed and I had to restart the PC. I still don't know what caused it though

With Steam Input disabled, a DualShock 4 worked but without its D-pad being mapped. Only the analogue stick could be used to move the player character.
The game runs at 30fps (half the expected frame rate).
For whatever reason, the game expects to be able to push frames at 120fps, with the perceptual frame rate being half of that. Here is how I got it to work. Firstly, I installed dgVoodoo to the game's folder. Note that no configuration whatsoever of dgVoodoo is necessary. In fact, only the provided D3D8.dll file needs to be dropped in. The result will be that Direct3D 8 draw calls are translated to Direct3D 11, thus allowing for DXVK to function. Secondly, I defined launch options in Steam to make Vulkan operate in "mailbox" mode. Effectively, this enables an adaptive vsync mode, whereby the game is allowed to push frames at whatever rate it needs to, while eliminating screen tearing.

Change in-game settings from Windowed x3 to Fullscreen, runs at full speed then. I feel kinda stupid for not figuring that out sooner.
Do not use Windowed Mode unless you want to play at half speed for some reason.
By default, game runs at half speed. Changing to Fullscreen completely fixes this.

The games runs in slowmode. Know Proton problem, fix 30fps instead of 60.

With the half speed issue and controller problems it is a terrible experience.
On my PS4 controller, all the buttons were mapped wrong. Up on the analog stick didn't register at all making the game impossible to play without using a keyboard.

Controller couldn't be found and would not respond using the native functions. Controller could work with Steam's controller mapping to keyboard keys.
Steam reports the game is running at 60 FPS (my monitor refresh, with vsync enabled); game's title bar says 30 FPS and the game runs at half speed.

Taking in mind the the full screen isn't Working and some issues present too in Windows (Up Direction), Yeah, is playable
The Game has some issue with Full Screen mode report a incompatible resolution/framerate for my monitor (LG27GL850), is required change mode by configuration file, A Workaround is use Windowx3 Mode and Maximize the window (or use SUPER+F in i3wm for example)
Is reported too in Windows, maybe some controller isn't working the 'up' Direction in Left Joystick (using DS4 with Steam Input) which is used for interact with characters/items, it is recommended to have a keyboard nearby for that situations.

Fullscreen has graphical issues outside the 4:3 aspect ratio and Steam's framerate counter is shown twice. Runs perfectly otherwise.
