Origin doesn't work, so it's impossible to start the game even in single player mode.
Somehow Origin just works for me in Battlefield 4 bottle, but doesn't work at all in Battlefield 3 bottle with "Something went wrong, during loading this page, Orgin App got problem. Try to load this page again or try again later." error message, therefore changing game properties isn't possible, so it's impossible to start it even in single player mode. I tried Proton 5.0/5.13/5.21-GE (I deleted the bottle after each version switch) but neither works.
Installed mf_catherine.verb
None of other reports from this page (below) and the next page hepled me - either video don't play, game had audio issues, or something else. Only working combination I found is latest GE-Proton with mf_catherine.verb script. I was able to complete the game with just two or three crashes. All graphics features work with this combination, so you won't need to adjust graphical settings or switch from DXVK to WINED3D.
Besides applying necessary tweaks, such as coping xlive.dll and editing FALLOUT.INI, I also applied reg-file published in bugreport about Fallout 3: GOTY in Proton GitHub account. Applying this reg-file was necessary in my case to get game working on Intel GPU.
Just works
No need to switch to Proton experimental in my case, evrything was smooth with regular Proton 9.0.
Didn't work at all with Proton 9.0 for some reason (neither GE or regular). Had to switch to Proton 8.0 to launch the game.
If you play with gamepad - you could try MiSide community layout, but later in the second half of the game there will be mini-game which seems impossible to win without either mouse or at very least touchpad (and even with touchpad it will be hard).
Completely broken
Neither native or windows version works. In case of Windows version - game didn't launch with Proton 7.0, 8.0, 9.0 and experimental. As for native version - even after fixing the libs (libva.so.1 and libSDL-1.2.so.0) it's still crash with "library initialization failed - unable to allocate file descriptor table - out of memory" error.
