Could not install under Debian Bullseye and Gnome. Something broke badly with Proton 5.0 when I killed off the .NET install in the background accidentally. Could not resolve by deleting prefixes. Finally installed on Debian and LXQT.
Use latest protontricks from Flathub. Generate prefix with Proton 5.0 and allow crash as per the popular 5.0 + CM guide on Github. Install .NET 4.72 with protontricks and enable dwrite override. Install Content Manager. Launch with Proton 6.3. Playing in 64-bit mode.
Using Logitech G25 wheel with new-lg4ff and Oversteer. Have force feedback. Very very happy.

Protontricks used to install Cyber Engine Tweaks and AMD FSR 2.0 drop-in replacement for DLSS.
Use wine and pulseaudio command line tweaks.
FSR 1.0 causes really bad screen flickering from time to time upon leaving menu. Toggling between FSR quality presets temporarily fixes it. Try FSR 2.0 instead.
Could not launch with Proton-GE nor Proton Experimental. Used default Proton 7.0-3. Playing acceptably on 1050 Ti on ~medium settings at 720p with FSR 2.0 at balanced preset.
Plays great out of the box.
The Dark One logo video at launch doesn't load properly displaying a yellow and white blur, but the game continues loading shortly after. Played great. Finished it over a Steam Link connection as well.

Had weird problems alt-tabbing with stock Proton and MATE. Visible area shrank when returning focus. Borderless (windowed) works much better.
Noticeable frame rate drop in High settings. Low and Medium much smoother.
Disable movies by editing settings.cfg or renaming movies folder to play.
Steam Proton 5.0-9 causes character gear textures to clash and draw over each other. Use Proton-GE instead.
Video card is Pitcairn with amdgpu kernel driver enabled. Asus Radeon R9 370.
Sacred Reborn Mod works amazingly well to provide native rez (1680x1050 for me). BeeEffGee is big staff energy.

As stated by others, use the launch options "SDL_VIDEO_MINIMIZE_ON_FOCUS_LOSS=0 %command%". On Debian and Ubuntu, ensure libntlm0 is installed. It is not part of the winbind package like the Wine debug log suggests. The STO Reflections season update broke patching and updating in the STO launcher for me until I met the ntlm_auth requirement for Wine and Proton.
Plays well out of the box on Debian stable with LXQt.
If the patcher pauses or freezes up, shut down the game and try again. The patcher is smart enough to keep previous progress and successive attempts will have less to download. Eventually the entire patch will complete. Disable on-demand patching to avoid getting stuck downloading assets in loading screens.
Sometimes the game will freeze on exit. I just alt-tab over to Steam and shut down the game from there.
Sometimes the game will hang on the loading screen on CRYPTIC with a totally empty progress bar. Simply restart the game.
STO barfs up an error saying video card is unsupported upon updating to Proton 8. Works fine on Proton 7.0-6. Under Proton 7, it sometimes gets stuck on load screen and also freezes when quitting game. Use Steam to force quit.
Launcher is blackened out unless you install d3dcompiler_47.dll as noted. Game hangs on exit.
Install d3dcompiler_47.dll using CLI or Protontricks Winecfg using Star Trek Online prefix 9900.

Should mention that Vulkan runs great. Not sure why people are overriding to use WineD3D instead.
Plays well on LAN. Check system locale settings. Point game at correct freetype library or mod launcher/splash fails to display correctly.
